Hi Sir,
I want to work with CAN protocol because i have to communicate with a SMPS based power module 48V/4000W how can i start to deal with CAN protocol.

i think the most common CAN protocol used today is J1939. You can get J1939 library from microchip's website. I personally don't know much about CAN.

Sir i think you can help me in this regard like we send data over serial port we have some pre-defined register for configuration and for sending and receiving.
Does it also has registers like that or its different than that.

its similar to UART I think. But here you also have device identifiers. Its more like RS485 on protocol side. Wikipedia has a good article on this:
